Sync only subset of sites
You can assign fine grained permissions to the application by using the Sites.Selected permissions instead of Sites.Read.All. More info on this (external) link.
If you want to use this approach, please reach out to your Solution Engineer and provide her with a list of URL, site ID’s and web ID's to which the service principal has access.
For example:

How to find Site ID's and Web ID's?
There are two ways to retrieve these:
- Option 1: Using Browser URLs
You can get the IDs directly from your browser:- Site ID:
https://<tenant>.sharepoint.com/sites/<site-url>/_api/site/id - Web ID (or Subsite ID):
https://<tenant>.sharepoint.com/<site-url>/_api/web/id
- Site ID:
- Option 2: Using Microsoft Graph Explorer
If the above pages aren’t accessible, you can run the API call to list sites described here through your admin account on Microsoft Graph Explorer. This will give you the list of sites along with their corresponding IDs.
